For systems that have multiple auxiliary batteries banks (e.g. a 4WD with one auxiliary battery in a canopy and a second auxiliary battery bank in a caravan), it is fine to run multiple DC2DCs as long as you respect the output limits of your alternator (consult with your vehicle manufacturer to confirm alternator specifications). Using multiple DC2DCs and drawing too much current can overwork your alternator and cause problems for your vehicle's electrical system. This can be avoided by programming your DC2DC to draw less current from your start battery. More information on how to adjust the output of your DC2DC can be found here.
It is also important to keep in mind that running multiple DC2DCs can draw considerable power from your alternator. This can cause problems when you shut off your vehicle because the DC2DC checks input voltage every 3 minutes, and therefore may continue to draw a substantial amount of power in the time between your vehicle shutting off and the input voltage check. To avoid this, you might want to consider installing a heavy duty ignition powered relay to ensure that your DC2DCs only power up when the ignition is on. More information on ignition relay installs can be found here.
